The SuperPET has a 6502 and a 6809. I don't know if they can be
switched by software means, as I haven't investigated my SuperPET
more closely yet. If there is a hardware switch only, I'd try to
write a program that asks the user to flip the switch.

When it comes to combining the two compilers, I'd do it in the linker.
Each module would be compiled for one of the supported processors, and
the linker would understand the object code generated by different
compilers. The programmer would have to insert appropriate macros in
order to invoke subroutines compiled for a foreign processor.
