Another possibility is that you damaged the metal plating of some mounting
holes.  Can you use a continuity tester to check that each pin connects to
a trace on both sides of the 1541-II circuit board?  It would have been
much easier to check that before soldering anything to the holes left by
desoldering.

To troubleshoot self-made boards, I have sometimes lit them from behind,
just held them close to a light source and inspected that all traces are
intact and there are no short circuits.
