According to this document, the way I latch the counter
is correct. It's the first case then. One thing that
may cause this is the fact that the motor of the
datasette requires 6v, while I use 4.5v - 5v. Probably
the motor doesn't reach the required speed. I'll try
finding the average of the delays, and I'll use it as a
timer value.

Than the experiment cannot be done. Still, mtap waits for
a falling edge before storing pulses, so this is another
pointer that the direction of the polarity flip is preserved.
So the misalignment issue doesn't exist at all. ;)
