Is there any reason to emulate unwanted behavior / unusable features
of the original chips?

Being able to run all (or almost all) software, including the
Kernal/Basic, without any modification, seems good enough.

It seems rather useless to emulate the possibility of configuring parts
of the keyboard matrix as interrupt pins on U28 6525. Also while it in
theory might be some rare usage of configuring the interrupt pins as
plain I/O pins on U2 6525, it's really unlikely that any software will
do that.
