Yeah I'd just put the battery pack outside the case. Run wiring through some vent holes. Some of this seems like overthinking it.

I like to use 3.6V cordless phone batteries; cheap, readily available, and fairly well sealed.

Mounted off-board with some double-sided tape and a couple of Dupont-type pin connectors.
