I was thinking about making an Arduino into a general purpose programmer for
JTAG/Altera, etc.  I got the idea from a $9 Altera programmer instead of the
$250 Altera branded one.

No. You need an ATMEL programmer for these (I picked one from Mouser) and
ATMEL software (WinCUPL). However, I read somewhere that there is a software
that converts Altera Quartus output files for MAX devices into JEDEC files
for ATMEL chips.
